How do they work?
sometimes when I refresh the opening page, or if I close it and open it again, they all disappear. Does anyone else have that problem?

The flags appear for every message that's new since the last time you logged in. Your problem is probably a cookie thing. I have a related question actually. Is there any way to query the server for every post in the past X ammount of time? It would be nice for when my flags dissappear on me.

The flags are based on cookies, true. The cookie stores your last login time and things are flagged based on that. I only ever have a problem when I have two windows open to mafiascum... sometimes I lose the flags.

Last X amount of time... Well sort of. You can try these:

View posts since last visit (main page). I think that is based on a date stored in the database and not your cookie, but they generally synch up...

In each forum you can view topic for previous 1 day (at the bottom of the topic list...) I was thinking about adding more granularity to this feature...

I forgot about that feature, more granularity might be nice, like maybe allow 2 and 3 day options.
